Based on an autogame where this patch made no difference to the AI's behaviour, and on comments like "the AI doesn't control units with orders" (is_boat_free()), I intend to commit this.

The attached simple patch addresses this for human players -- transports are not considered refuel points if they have any orders.

However, will this upset the AI? -- does it use orders in such a way that they might include waiting for aircraft? Or does the AI not use the orders system?

when an aircraft is sent to a remote place, and the route takes several turns, landings in cities or airbases or carriers are calculated in to make the route possible.

but, such routes will include moving carriers as landing points as well. The carrier will be gone in the next move. Landing is impossible, you lose aircrafts because they run out of gas.

a moving carrier should not be considered as a landing possibility when calculating aircraft goto routes.
