I think this to likely to be bug in gtk rather than freeciv. At one point I added logging to the very beginning of the butt_down_overviewcanvas() and it was often receiving multiple GDK_BUTTON_PRESS events for a single click, either immediately when button was pressed, and sometimes instead of GDK_BUTTON_RELEASE when button was released.

Are there any special conditions involved, cause it seems I can't reproduce this behavior ?

It seems that both pressing the right-button and releasing it on overview map cause map to center. That's easy to observe by keeping button pressed for a second before releasing it, but even with fast click it results map moving twice the distance wanted - first it centers when button is pressed, thus leading pointer to be same distance over the original target tile, and then it centers to that wrong position when button is released.
