Here is what I notice about markup in footnotes (publishing to LaTeX):

Double quotes are not converted into typographical left and right quotes. The dash -- in body text is converted into an em-dash with surrounding space removed (in LaTeX, ---); in the footnote it is converted into an en-dash ( -- in LaTeX) with the surrounding spaces retained.

Apparently it's valid to transform double quotes in footnote text in addition to normal document text. So we should probably do that.
